When I noticed it said to heat for 4 minutes and let stand for 1. Why not just heat for 3 minutes and then eat immediately?

Because the meat or whatever might not be warm all the way through unless you heat it for 4 minutes.

They aren't equivalent. If I heat up an ice cube for one minute then let it sit for one minute, I get a luke warm puddle of water. If I do nothing, I have an ice cube

Wouldn't you still cook for 4 minutes even without a stand period? And I always thought the stand period still allowed for it to cook but just not at the high temperature you were heating it at to prevent any food from being overcooked.

well sorta, canned type soups are precooked. the sitting period is just so the heat redistributes evenly, microwaves don't penetrate that far right....

Actually, they pass completely through pretty much all food.
Along they way they deposit a significant amount of energy into the food and it turns into thermal energy. Most items heat from the core and that heat radiates outward.
