Should I change my bittorrent client?

Have you checked the Azureus site? (azureus.sourceforge.net)
"Common errors" up top lists a link to "99.9%" completion problems.

I've had very few problems with the client, including the latest version. Problems
I've had have all been port-forwarding (router) and firewall issues. Once rectified,
it's been trouble-free, low impact and feature rich. You can also set it to only
download the files you want from a torrent (the Wiki lists the specifics for setup in options).
DEFINITELY get the most recent Java version, as was suggested by vailr.

I also use the BitTorrent and have used both at the same time with no ill effects
(after I sorted out my Firewall issues, i.e., dump McAfee and Symantec and go
with Sygate).

Some sites get pissed with ABC and BitComet "hammering" the tracker.

if you have torrents of questionable material stuck at 99%, you most likley have a tainted download (meaning the riaa or mpaa are sending out currupted data or posted a currupted torrent to waste your time). At least thats the word on the street.
