I am going to put together a Shuttle system and have a couple of questions:

1.) Considering SN25P. Is there any situation in which the SN95G5V3 would be preferable?

2.) Which Socket 939 CPU at Newegg (or anywhere else) would be the current "best bang-for-the-buck"?
There are a lot of them, and it gets a little confusing.

3.) I have two 512MB HyperX DDR 500MHz (PC4000) sticks from another system.
I know that the timings are very slow with some settings and this RAM. Would this be appropriate RAM to use with an SN25P or SN95G5V3, or should I get different memory?

Please advise.

I have the SN25P and love it, awesome sys! I built mine (see sig) for about $1000; all parts were purchased from NewEgg. At the end of the year when the new dual core AMD cpus are out I'll be able to buy a 939 socket FX55 for $150 and install that in my SN25P, haha. I don't know about your RAM.
