I'm new to this so im hoping someone can address my questions regarding the temperature of my e6400 cpu. I am using the stock intel heatsink and the gigabyte ds3 board.

When i first boot up the computer and go into the bios, i see that the cpu temperature ranges from 40-43 C. The system temperature hovers around 40 C. Are these temps normal?

When i use easytune 5 after windows has finished loading, the program reports 36 C for the cpu and 40C for the motherboard? Are these temperatures good?

Furthermore, i see that my cpu fan speed is hovering around 1000 rpm? Is this going too slow?

Last but not least, i have a question regarding the system fan. What fan is that exactly referring to? I have a fan on the rear that was provided with my antec slk2650 case. Is this considered the system fan?

Thanks.

Ok i just tried using another program to monitor my temperatures, Core Temp and everest. Both are reporting that my cpu cores are between 48 and 49C. Is this way too high? Which readings should i trust, the bios, easytune, or core temp and everest?

Your temps are fine. The max is 61.5C for your 6400. As long as your temps under full load don't exceed that, you're golden. You probably will only need to worry about your temps with that setup if you are overclocking anyway. And then you'd probably want aftermarket cooling.

Watch these temps when you are doing work that stresses the CPU; like compressing a video file or zipping a large directory tree. If any of them exceed 61.4C (See Intel's Processor Spec) then you should think about that after market HSF. Otherwise, just enjoy your new machine. :)

I've got a E6400 on stock volts with stock cooler overclocked to 2.66GHz. It idles ~44-45C and during gaming it reaches ~55-57C. During Prime 95 (small FFTs) it will hit 76C after about 10 min. I've let it run at this temperature for ~10 hours and it had no throttling or stability issues. Those temps were taken from CoreTemp. If I use the temp software included with the motherboard (MSI Core Center) it says my idle temps are ~36-37C and my load with Prime 95 are ~57-59C. I'm unsure what to take from all this, but it's been running great, so I'm not complaining.

Well my E6400 is running everything at stock, not overclocked or overvolted at all, and core temp is reporting temperatures on both cores averaging around 50 C. Everest reports similar temperatures. But Easytune from Gigabyte is reporting the cpu at 37 C. These readings are really freaking me out.

I have a E6300 running stock with a DS3 and I have temperatures within 1-2 degrees of yours idle and loaded. I think it is normal with the stock HSF. Whether or not it is too high, I don't know. Intel specs 61C for the max limit but I've run the processor at 69C with no issues (temp readings and loading with Intel Thermal Analysis Tool). The only way I could make the temps drop is to disable fan control in the BIOS (letting the fans run at full RPM) which is way too noisy for me.

Sticky, you have totally normal temps. If you want them lower, you'll have to invest in a good aftermarket heatpipe heatsink. But, unless you're planning on overclocking above, say, 2.8-3.0 Ghz, you don't need one.
