This isn't my PC first of all, so I can't check anything out immediately.

But it was working fine for months, installed XP on it about a few weeks ago and it was fine. I had even transferred files from it right before rebooting. Then when I rebooted it was gone.. just the one drive remained.

Checking in bios, it does a scan on the slave on the second IDE port and it seems to think it's still there, but windows however doesn't want to believe that.

Any reason it would just disappear like that?

All you need to do is run regedit and goto this key:
HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Control\Class\{4D36E965-E325-11CE-BFC1-08002BE10318}
On the right pane will be your cdrom drives, find the "high filters and low filters" entry and DELETE both.
Then reboot, you will have your CDs back.
