You're not planning on running them in RAID are you? Because I'm pretty sure that isn't possible, but if you just want an independent SATA and a seperate ATA you should have no problems.
if you want to kill the IDE ribbon mess, you can get SATA adapters for your IDE devices as well. search for "Syba-SATA-IDE" on newegg or pricewatch or froogle.
