For me the military spawned at the elevator as soon as I entered the Cordon, but only if I went immediately when told to follow the guide to Cordon. I paralleled the road to avoid the radiation and almost missed the bus stop fight, it started so quickly.

And I totally agree about game-stopping scripting failure - I have 54 hours in the game per Steam and I'm maybe five hours max into the game. Now I have to go back into the Swamp to get the good detector, sniper rifle, and artifacts, plus some upgrades, and I'm worried what else may break if I don't go straight to Garbage.

I just loaded my pre-Cordon save and went there. Entered by the military base. Went into the village. No dots. Walked to the bus stop. No dots.
Went back to Sid and checked for dots periodically. Exited the initial conversation with Sid at every point, and traded with him. No dots.
When I clicked on "Deal" both the military and Loner dots spawned at the bus stop.
Anyway, I haven't talked to Valerian since taking out the military at elevator/garage, though he called me back.
BTW, none of the loners survived those battles, so you don't have keep them alive to succeed.
Think I can play as desired until I trigger the next main mission step via conversation with Valerian.
So I have a save before that conversation in case it goes wrong, but I'll probably just talk to him, as I'm past the major "bug."
Shame the game didn't handle this better.

Agreed. Apparently it's not only easily broken but in multiple ways.

When I played through, three of the loners died before I got there. After wiping out the last three military I saved and then swept the place, and it was clean. I then continued to Walerian, had the speech with him and the major and then him, then the major's pals spawned and the loners began to fight them again.

Well, made it all the way to the hospital before giving up this time. This is 100% linear with almost no cover and the game keeps swapping weapons for me, which is bad enough, but I have guys teleporting in on me too. It was manageable when they were only in front of me and behind me, but now I also have guys teleporting in beside me at the same time. Even with the Realistic Weapons mod each guy requires a grenade or a full mag to put down, whereas I am a one or two shot kill. If I stop firing at the guy beside me for even a second he immediately kills me, but if I don't kill the guys behind me they kill me in a couple seconds. My average lifespan on this map is maybe 5 seconds, and at the moment perhaps 2 seconds.

If the point of this is to drive home that the game designers can kill me any time they wish, message received. If the point of this is fun, major epic fail. Daikatana-level fail.

I played through with only the complete mod, not the weapons one. Had a few glitches, but nothing game breaking. Had a few corrupt saves, but since I save often, no problem there. Also I did delete a windows update NOT SECURITY that may have been causing problems: "Update for Microsoft Windows (KB2670838)", not the "Security" ones.
Can you delete the weapons mod without destroying the game?

Also, I am not a "superior" gamer, usually play on "normal" or "high" difficulty (just below the most difficult) and do not recall any section I could not beat.

I think I'd have to reload the game to delete the Weapons mod, as there isn't a good mod manager for the STALKER games as with the Fallout games. Actually there are two developments. First, I took a break, then came back, set difficulty from second highest (where I too commonly play) to lowest, and battled through to the end. Still massively difficult even on Novice difficulty. Second, after the end I was left alone, so I went on line to see what I'm supposed to do now. Turns out you can just snipe Strelok from afar without even fighting. Very easy and very pointless. Stretches of the last map were incredibly brutal even on Novice, maybe because of the Realistic Weapons mod which turns me from a bullet sponge to a one-hit wonder (and until the last map, did the same for the NPCs), but I prefer it to simply taking a dozen shots at someone too far away to fight back.

Thanks to the Complete mod, I can now go back and explore the areas and quests I skipped in following the main quest line.

Glad you were able to at least finish the game. IMO this was the least fun of the three...but still better than a lot of the newer games out there. I am now re-visiting RTCW before starting Witcher 2 in anticipation of Witcher 3.
