Reported mobo temps are unusually high after new install

I don't have reliable CPU Temp readings, so I can only base things off my system temps and thermally controlled fan speeds to tell me how cool my system is. My original temps typically idled at, mobo: 34, HDD: 36.

I replaced my stock HSF with an XP-90, combined with the Zalman 92mm FB123 fan. It's only spinning quietly at 1600RPM, but it moves pretty good air. I currently have it the fan blowing down onto the heatsink. And due to my Soltek board, I have the option of having the heatpipes facing up (closest to the PSU) or down (closest to the video card). I currently have my heatpipes closest to the video card, cuz I was afraid my video card would have some interference if I did it the other way.

I just bought some OCZ BGA Copper Ramsinks, so I needed to remove my VGA Silencer Rev3 so I could put them on the memory. Did that and reinstalled it as usual.

Arctic Silver 5 was used on both the Vid HSF and the CPU HSF.

Now my reported mobo temp is 41 and my HDD is 37. Oddly though, Antec 380W PSU and my thermally controlled fans are spinning 100RPM slower than it was before, so I dunno what's up with that.

Before I start diving in and ripping things apart, I'm wondering if you guys can figure out what the issue is here. Perhaps my VGA Silencer isn't installed tightly enough? Is the heatpipe position really hampering the performance?

Where on the mobo is the sensor that tells you your system temps anyways? I'm wondering if maybe the XP-90 is positioned on the motherboard in such a way that it may fudge with the mobo temp sensors.
 
Define "pretty good air"... How long have you been running the XP-90 on the rig? I hope you used fresh AS on the video card when you reinstalled the cooler onto it. What was your reasoning behind putting the ramsinks on? Try increasing the speed of the fan on the XP-90, or reverse the fan (have it suck instead of blow) and see if that helps.
