reinstalling W2K

I am thinking about reinstalling W2K as a means to fixsome oddities with my DVD drive and not being able to enable digital audio on either of my drives. Is there a recommended way to reinstall W2K over top of itself? Do I have to do a clean install and then reinstall all my apps after that? 🙁
