It will mess up the boot process & you would have to either reintall XP or use the recovery console to fix it. Obviously, the later is a more convenient option.
Sometimes win98 install recognizes the NT boot loader, and does not disturb it, and sometimes it rewrites the boot sector. To encourage it to recognize the NT boot loader, run setup from command line with the /ntldr switch.
