Actrasier was one of the coolest combinations of side-scrolling and strategy ever made, a very strange combination that worked well.
Earthbound is simply the most fun game ever made. Its not really hard, but its not short or easy by any means, its just fun.

I use my xbox controller for all my emulation stuff. You can get a xbox -> usb adapter off ebay for ~$7 shipped.

Strike Gunner (personal favorite)

RPG:
Zelda: Link to the Past
Secret of Mana
Chrono Trigger
(Man these are all so great...can't pick among them)

Fighting:
Mortal Kombat
Street Fighter
(I never was a fan of these games, but you can't go through life w/o playing them...)

Side-scrolling adventure games:
Super Mario Bros (personal favorite)
Donkey Kong Country
Mega Man X
Super Metroid

Gah there are others but I can't remember right now...
 
I just played through Super Metroid, because I was lame and I couldn't beat it when I was a kid. 11 years later, the game is still pretty damn good. A lot of SNES games really show their age, but Super Metroid is still pretty sweet.

Even today there are people who play Super Metroid each day, in an effort to see how fast they can beat it. There are few games that have inspired that kind of long lasting following.
