I saw the Flaming Lips a few days ago, i thought they were great, very entertaining.

So I recommend them. I love their song about toast.

Try a bit of historical indy and work your way foward.
Pixies - Doolittle
Pavement - Crooked Rain
Sebadoh - Bubble & Scrape
Helmet - Meantime
Liz Phair - Exile in Guyville

Rammstein, Disturbed, Nile, Drowning Pool, Fear Factory.

you call those bands indie or pop?
never heard of nile, so maybe that one is, but the others?

Don't know what really is "indie sounding" anymore, but here's stuff I like (and I like some of the same ones you listed in the OP):

Acceptance
Number One Gun
Further Seems Forever
The Postal Service (again)
Emery
Dead Poetic
Project 86 (of course!)
Pedro the Lion

accuradio has a couple really good indie stations called "high fidelity" & "indie rock (beta)"

listen to them for a little while to get a good grasp of what's going on.

Also, if you have iTunes on their internet radio station selection check out indiepoprocks! on somafm. Best place I've found by far to hear new stuff.

I really like Built to Spill - their new album comes out tomorrow in fact!

Came in here specifically to suggest them.

I'd pull up some of this, too. And the Dead Milkmen.

Panic! at the Disco (haven't heard any of their stuff but I've heard they're pretty good)
troubled hubble
the bravery
and you will know us by the trail of the dead
The vines
duvall
fenix tx
the smoking popes
gomez
sparta
Rise against
we are scientists
my morning jacket
theStart
the talking heads

The Decemberists - Any Album
My Morning Jacket - Z (others not so good)
The Dears - No Cities Left
The Delgados - Hate, The Great Eastern, and Universal Audio (rest not as good)
Arcade Fire - Funeral, but the EP is decent too
Dios / Dios Malos - Both albums good, former is more mellow, latter is more rockish
South - With the Tides
Greater California - Somber Wurlitzer / Little Pacific (think that's the name) both good
