Reason motherboard trays are so big?

Why are motherboard trays so big? My MSI mobo barely takes up half of the mobo tray for my Addtronics 6896a. I was planning on cutting part of the tray off so I could have windows on both side panels of my case; is there any reason not to?
 
My Epox 8k7a takes up almost the whole tray! If you dont ever plan to get a bigger board then cut away, but you never know!
