Re-Installing Windows Question?

Hello
I have an ASUS A7V boards w/ an ATA100 controller with my hard drive connected through that. If I wipe out Windows and re-install it can I leave my hard drive plugged into the controller or do I have to plug it into the IDE connection until I install the ATA100 drivers?
