Random 1/2 - 2 second system freezes running winxp =/

Every minute or so I will get a 1/2 - 2 second tiny system freeze. It is evident because my mouse stops moving, any video im playing glitches, if im playing an online game it will interupt the connection and turn into a 5 second or so lag..

Here is how I believe I got whatever this is: My work computer got a virus (it was "spaces") and I have had that problem for a while there but never really had a problem with it. I HAD to backup some data off of that computer so I disconnected all my drives except c:, hooked up the C: of my work computer cleaned the drive of the virus (could not do it from the work pc) then backed up the data to my PC, burnt a cd of it, then deleted it.

I then rescanned my computer twice - finding no virus's I hooked back up my raid array and dvd drive, but then I noticed this wierd pulsing freezes, so restarted my computer, formatted my C: and reinstalled windows xp.

After that install of XP i still have the pulsing freezes and I can scan my drive with norton and all the newest updates and it states im clean. Im about 5 seconds away from flashing my bios, but decided to come here for some input.

I have doublechecked all connections in my machine and reapplied arctic silver to my cpu and am using the newest drivers. The machine has ran for about 20months without any problem until this.

System:
amd 1.33@1.466 (ive tried running it at standard speed no change)
boot drive 40gig WD
2x60gig raid array
16x pioneer DVD drive.
GF3

Can you help me at all?

Another thing to note is if you use the comuter for a full 8 hours your system clock will lose about 10minutes, but will correct itself upon reboot - in the windows task manager during these pulsing freezes the CPU usage reverts into "system idle process"

I disconnected my raid array and the problem is gone.... *eyes his 100gigs of stuff that isnt backed up*
