I have the Asus P5N32-E SLI mobo, Enermax Galaxy 1000Watt, and Intel QX6700.

From the PSU are two cables which say CPU only. One is split into two 4-pin (2x2) ends, and the other is one cable with 8-pins (2x6).

Which one do I use to plug into the ATX12V slot?

The Asus manual is not clear, and the CPU was OEM so I didn't get a manual for it.
 
I don't exactly know what you mean by "8-pin (2x6)" connector, but usually the PSU connectors are shaped in such a way that you can only connect them to the correct slot.
 
The PSU has two cords that are labeled "CPU ONLY." One of the cords splits into two separate strands and has two four-pin connectors at the end (two rows by two columns). The other cord has eight-pins on the end (two rows by four columns) |X X X X|
|X X X X| This picture sucks, but imagine each X represents a pin and imagine there is a line encompassing the entire "thing" creating a connector with 8 pins.

My original post was erroneous because I said 2x6 instead of 2x4. My apologies.

Anyways, the motherboard has the ability to accept either one 4-pin connector, both 4-pin connectors or one 8-pin connector. I do not know which to choose as the manual isn't clear.
 
Use the 8-pin "EPS" connector. Put the 4+4 pin connector somewhere out of the way, you don't need it for your motherboard.
 
Your motherboard needs a ATX 12V connection. The PSU is trying to cater to both 4-pin and 8-pin motherboards. So, you can either put in one of the 4-pin connectors or the 8-pin connector.
