So I'm reinstalling windows, and I just have one question before I begin. I have 2 hard drives, so If I'm only installing windows on one will all the data on the other be safe, or will it also get reformated?

no as long as you chose the right drive to format.

It will only get reformatted if you tell Windows to do so. Windows will offer a choice during installation. If you don't know which to choose, you won't know which to unhook either.

When I did a XP re-intall on my laptop. I pulled my media drive where I store my main files.

This assures no chance of file tampering or changing while main drive is going thru setup.

When seup, updates and necessary software installed, the main drive is then cloned and stored.

My second hdd goes back into the media bay, it works fine.
