Same problem I had. They simply explained it away by saying the new agents were upgrades. That shouldn't have mattered since Neo could see the code and twist it to his liking. Agent Smith was partially justified, since he could also screw with the code ever since Neo passed through him or whatever.
The real reason his powers took a step backward is that there would have been no drama if Neo didn't even have to fight anymore. Invulnerable people make bad heroes.

Well, I don't think he took a step backward. He did kick everyone's ass without much struggle. The real reason he's not "Da Man", I assume, is that he's not supposed to be "Da Man". The One deal is just an upgrade over others in the matrix, to run the script within the matrix(to weed out the red-pill crowd). Hence all the references to The Ones in the past. So he's just another guy in the matrix, but his character has god & no clipping mode turned on. So he's faster and stronger by design, but he's still bound by rules of the matrix.
