Theres the red pill and blue pill. One, he would go back to his apartment and forget everything, the other he would "wake up" and be kicked out of the matrix.
Which pill was which? Red was wake up or blue was wake up

There was something specific the red pill did. It didn't just automatically remove him from the matrix, it just eased the process along I think.

It's the part where the baby gets covered with the liquid metal stuff. Morpheus explained in the background how the dead was liquified to feed the living.

The whole trilogy would have been better if at the very end Neo wakes up in his bed. Sits up and says "Whoa.... that was one hell of a trip. I wonder if that red pill was laced with PCP. Hope I dind't shoot any cops". He proceeds to smoke a bowl.

The funny thing about this type of movies is that the audience takes care of coming up with explanations for the holes in the plot and all the nonsense they throw in. They can put any garbage and someone will see the "meaning."
