I used to have the same issue while using Azureus but also when leaving my computer alone for periods of time over an hour or so. It turned out to be a firewall setting. You might want to look into that side of it.

Hmm I am actually using ZoneAlarm. I'll try fiddling with some of the settings to see if anything changes.
