Have you tried a Linux LiveCD or whatever else? When I tried to run an integrated Radeon 4200 as main GPU with two 5770 as slaves for mining, Windows XP would either not use the 4200 (Video output would be first 5770), or BSOD me at boot. I had to disable the 5770s from Device Manager, then enable them after booting. Not sure what would happen on W7, but it may be worth a shot to disable two 290X (Leave the one with video output), check if it boots with all 4, then re enable them.
 
The thing is, I can't get to the device manager since the system will crash right before Win 7 logo screen, this is with all 4 cards connected. But any combinations of 3 slots will work flawlessly..

Or you are saying I use a Linux CD try to boot and disable some cards, then boot to windows re-enable them? sry, I am unfamiliar with Linux

Boot with three, disable two from Device Manager. Shut down the machine, put the fourth card back in. Boot, and enable the other two.

EVEN if it works, chances are that you will have to repeat it every reboot. You can try to enable them, test that they work, THEN disable them again - Windows should ask for a reboot, just say no and keep using the computer. On next reboot, you will just have to enable them back from Device Manager. This is assuming you can workaround your issue as I did.
