PCI Slots wont sync with Expansion slots?

I recently got my computer parts, and started to build. This is my second system, fairly new to building. I bought this case, http://www.newegg.com/product/product.asp?item=N82E16811133154, and this motherboard http://www.newegg.com/Product/Product.asp?Item=N82E16813136157. Both ATX right? Which means it should work fine.
But, I didint really notice, the PCI slots on the motherboard, dont align at all with any of the expansion slots on the Case. And I mean, every yellow slot on the motherboard, does NOT align with any of the Expansion slots. Up untill I pulled out my BFG 7800GTX, I noticed there was no way in hell it was going to fit. I dont really understand this at all. How can ATX format for both still not work. Howveer, im very new so im hoping theres something I didint do right. Please, help me.

They are both ATX, no doubt. Are you sure you are not installing the motherboard standoffs in the case in the wrong place?

I just think you need to remove the backplate that came with the case and replace it with the one that came with your motherboard ;)

Thats what I did. I put my motherboard I/O shield in, and still no dice. I put my MB standoffs in the right place, because if I move them anywhere else, it wont fit in the I/O mb shield. SO, leaving those 2 things out, what do I do? I'm so flustered right now!! Please, keep giving me advice, anything.

OK, they are both ATX, so should work fine.

I noticed the pic of that mobo does show a lot of drill holes, but if you've lined up the mobo with the i/o backplate it should be in the right place.

Have you tried installing a PCI card? This might sound kinda silly, but I looked at one of my rigs and the PCI slot don't align either. Not by looking with the naked eye, so to speak. My PCI slots align directly BETWEEN the expansion slots. But the cards are "offset", so that when installed they do match-up with case's expansion slots.

In other words, if the PCI slots aligned perfectly with the case's expansion slots- it would NOT work.

Just try again to install one of your PCI cards.

If you still can't get it sorted out, see if you can take a picture and host it on Photobucket etc. Might help us see the problem

My GFX Card doesent seem to really sit wierd on it, there for it has to be straightly alligned with the expansio slots. I have tryed it, and put my card in the slot, and then tryed aliigning it up with the I/O shield, but it doesent work still. I dont know what to do except return the motherboard maybe and get one that is bigger or something, this is ridicolous.

theres only 2 PCI slots for gfx cards, but yeah, tryed them both. Even the smaller slots below it dont allign with the expansion slots. Basically ill have to saw all the expansion slots out, just to get anything I want in those slots to come out straight.

How far out are the slots - and are they all the same amount of distance out?

Does the mobo look as if it is sitting comfortably in the case - be honest.
Does it look as if the mobo isn't completely parallel with the case?

AFAIK a regular ATX board should fit, shouldn't it?
I looked at the pictures of the case, it has ALOT of holes to mount the standoffs.
Maybe they're in the wrong holes.

Maybe the case slipped when the holes were being drilled & threw the alignment off.
