PCI-Express running @ 2x speed?

Since upgrading to an 8800GTS I've been experiencing subpar performance in games or 3DMark and have wondered why. I had a fresh install of XP with the newest nVidia drivers but I was getting lower performance than with my X1900XT.

Yesterday when I was looking at my system information in 3DMark it said my PCI-Express bus speed was 2x, when I know it should be x16. I would think that this would have an impact on performance. Is this true and if so how do I fix it?

If it matters my motherboard is a DFI Ultra-D (nForce4)
 
as Arcanedeath sated your mobo has two pci-e x16 physical slots. you need to have it in the first one (closest to your cpu) or you need to change the 4 series of jumpers in between your two x16 slots. which makes them both run at 8x.
 
Thanks alot, I moved my GPU to the other slot and my 3D Mark 06 score has gone from 4400 to 6200. I didn't know it made a difference which slot the card was in.
