I haven't really seen any topics on the subject so I figured I'd ask-

Is there a noticeable performance increase between regular PCI-Eand PCI-E 2.0?

I'm going to be building a new rig with a 9800GTX and wondering if I should be looking specifically for a board that has 2.0. I know it's backwards compatible, but I don't know what kind of speed differences there are.

I really doubt that there would be much difference between PCI-E x16 and PCI-E 2.0 with a single 9800GTX.

I think Tom's did a test where it averaged maybe 5% increase. In Crossfire some games showed 20% increases going from PCIe1 to PCIe2. Not sure about SLI. I think the tests were done before the latest round of grafx cards.

It's just a matter of time before we see significant gains with PCIe2. X2 gpus with a PCIe2 bridges at higher resolutions or mega-ram single gpu cards fer sure. Be interesting to see a 1gb card with gdr5 on my lcd tv @ 1920x1080 :p

It's too early in the morning for me to go digging for benchmarks (about to go to sleep) but I believe from memory that the advantages 2.0 has over 1.0 are less than 5%, more approaching ~1-2% and that with a single card non SLI/CF rig there is basically no difference. With SLI/CF there might be an appreciable difference but I'll leave that to someone else as I'm off to bed....

1-2% difference with current cards, b/c they don't even max out the bandwidth available on pci-e 1.0. Things may change with the next gen of cards in '09, so it depends on how long you think you'll be using your mobo.
