Need help finding mid-tower

The kublai is a very good case and you can move the hard drive cage to either the top 3, middle 3 or bottom 3 5.25" bays. I really think that case will suit you best without getting into a rather expensive case or one with an odd layout.
 
I'd vote for the KL02B - see my review of the KL01 with reference to the KL02B here: http://www.TechIMO.com/articles/. All drives can be added/removed from the front. SATA hard drives can be made hot plug/swappable. It comes with one hot swap bracket and others are available for about $5. each. They are both respectable cases with some unique features.

And if it becomes too hard to work around the drive cage with your video card, you can move the CP05 hot swap connector up or down the cage, or the whole cage can be moved up the rack and out of the way. That's the one advantage of a stacker type case, flexibility of drive location.

If you don't mind paying a lot less, take a look at the Rosewill R5605:

IMO, one of the top cases under $100. - 11" of clear card space.

And the Lancool/Lian Li PC-K7 is an option as well:

Tip: if there is a silver version of a case that you are going to link, please choose it instead of the black as one can see the details more easily on the silver versions. No silver version of the K7 yet...

The K7 has a 3.5 external bay and more HDD bays. The ports module is a one piece thing that could be moved to a bay filler plate quite easily - two screws.
