Need better batch video processing software

I have been using VideoReDo to process clips of tv shows I record on my dvr to edit out the ads and while it's ad detection works great it sucks at handling video streams what have aspect ration/screen dimension changes within the stream. It is usually some advertisement which causes the shift but the result is it causes VideoReDo to either crash or fail it's ad-detection routine.

The only way I can solve this using VideoReDo is by using their Quick Stream Fix with the aspect ratio filter but this can only be done video by video individually, there seems to be no batch support for this functionality.

So does anyone have any suggestions for an alternative software that can batch process videos and reliably cut out the ads while being able to ignore screen dimension changes or at least handle them in batch?

Are these shows recorded with Media Center?

If so, you could try this

edit: though I'm not sure it actually cuts the commercials as opposed to marks them so it can skip them during playback.

No they are recorded under Sage TV on a regular Win XP platform. The videos are recorded as plain old mpg files.

That software seems pretty cool except it seems to only skip the ads when playing under media center, right? I wouldn't be able to use it's ad markers to cut the ads out?
