I think the rest of the possible problems have been covered..
anything that is mechanical in nature could be making noise, fans, motors in hard and optical drives.. I would suspect that you had looked into those sorces of noise before you asked this question though, thats why I thought it might be what I was suggesting.

Anyways for the OP: Try listening inside the case whilest its on to identify the sounds location, this is with the case cover off.

It could be the following:
PSU - they have been known to click when faulty

Mobo speaker - some are detachable others are welded onto the motherboard, some mobos click to identify a problem (this has only ever happened once with me on a niche setup so this probably isnt it)

Hard drive - It could click, i had a busted one once that clicked, but there were other problems that were more obvious, OS screwing itsself over ever day was one of them 😛

Go listen inside the case and report back.

Also I wish I could predict when its going to occur, but I really cant. It happens maybe once or twice a day at random intervals. Unless I stick my head in the case for 5-6 hours I wouldnt be able to hear it enough to be able to tell which direction it is.

I know its not my hard drive because I took the hard drives out of my case and put them on the table beside me running to see it if was the hard drive. After a few hours the sound DEFINATELY came from inside my case.
 
I have had both Motherboard + video cards emit clicking/chirp sounds before . My old Epox had a horrible chirping/whine comming out of those ceramic coils. I have also heard plenty of video cards emitting a click/chirping noise when hving mouse acceleration on and using the wheel scroll.

And I've been a member since November 14th, 2004. Do the math. That averages out to what? It averages out about 3 posts per day, which very reasonable amount. So please do not bring the number of posts into consideration. Proportionally, your number of posts to number of days registered is far greater than mine. 😉
