Looking to buy an Ipad Mini Retina 16GB and it's $329 new sealed box on ebay from a reputable seller with a long sales history. It states "retina" in multiple places. How are they able to do it? It goes for $379 at a minimum anywhere else. After sales tax (none on ebay), I am saving almost $100.

Returns, defects, gray market, stolen, not really what the ad says, received as a gift and not wanted, or maybe someone just got a really good deal somewhere.

It's marked "New: A brand-new, unused, unopened, undamaged item in its original packaging". eBay is pretty specific about that. Of course it's up to the seller to be honest about the condition.

But this seller seems to have almost half a million feedbacks and a 99.3% satisfaction rating, so looks pretty safe.

Not sure where they get new iPads that cheap. I assume there is some bulk discounted pricing so retailers can make money selling them.

Well, first off, if you can wait till later this year, Apple will announce new iPad Mini's (probably with TouchID and other things). With this, old iPad Mini's will go "on sale."

But, currently you can get the iPad Mini w/ Retina as cheap as $329 new at Bestbuy. They have a $50 .edu discount (you can sign up for an edu account many places online). Also, iPad Mini w/ Retina was on sale recently too, $300 at Bestbuy, and the original iPad Mini was $200 at Target recently. Just watch sites like Slickdeals.
