MSI P35 NEO2, heavy disk usage reners the machine unusable

I have an MSI P35 Neo2 and a samsung spinpoint 512Gig hard drive connected to the intel SATA port (the marvell sata controller is OFF in the bios) in AHCI mode with Intel AHCI 8.7 drivers. Now when ever there is big/lots disk activity (creating a 16gig file in VMware) the machine becomes almost unusable. The strange thing is task manager reports on 3-7% CPU usage. I have just updated the This is worse than my wifes AMD XP2200 machine with a VIA chipset, I almost expect this with a VIA chipset but definatly NOT with an Intel chipset.
Anybody got any ideas why.
