See, what happened is that microsoft contracted out to some company which put a bunch of linux servers in front of their usual web servers to help with load balancing. So netcraft picks up Linux as the OS, but the actual webserver data coming through is from IIS.
If I recall correctly anyway. They switched over right before the blaster worm was going to DDoS them.
