Eh, depends. Subaru had some bad tuning lead to many problems with spun bearings in some of the turbo '08 cars. I wouldn't immediately reject a car based on an engine replacement.
 
I am assuming you did not end up paying anything to the dealer to get this fixed. But not having a loaner during this saga is not good. Every time I am attracted to a Mazda, an incident like this (or seeing rust buckets in a parking lot) snaps me out of the trance.

I've heard of people getting the engine replaced under warranty with heavy modification without even asking.

It's just that the obnoxious cases like this one get a lot more attention.
 
Whenever I see a car for sale that has a rebuilt or new engine, I question how hard the driver drove the car.

Sure there are cases like mine where it was a fluke but still I think a engine replacement may lower the resale value.

I am finding that my car pulls much harder and boost is much more noticeable. I wonder how long my turbo has been on the fritz

Really? Depends on the mileage I guess. Having a fresh engine in there after 60-70k would be a plus in my book. Assuming its really fresh, not 20-30k of possible beating on.

Burning smell coming from the engine, can smell in the cabin?

Turbo breaking in? Really don't want to drive all the way back to the dealer

normal, when my ms3 was new i had that smell for maybe 200-300 miles...
