Craig Kilbourne did it for the first few years.

What alot of folks don't know is that Jon Stewart was actually offered the job originally, but he turned it down (he thought he had a movie career at the time). Lizz Winstead (co-creator of the show) mentioned this on the radio a couple years ago.
