Kingston USB pendrive shows fuller than files shown

I haven't been using these USB Pendrives long, and I think they are great. In fact these will kill floppy disk drives finally.

Now, I've got a little 16 meg jumpdrive that I've been copying files from my old computer to my new one, and it appears to have less than 1 mb of files on it, but when I show properties, it shows more than 3 mb in use. Do these things have to be refreshed or reformated after using them allot? If so, how is this done. I'd like to reclaim the lost space.

Here is another odd thing. I tried copying my Favorites folder to my USB pendrive. I've copied the USB folder many times ot CD etc to bring my book marked websites to a new computer. In this case, I plug the USB drive into my new computer and the Favorites folder doesn show. Weird.
 
Pretty much anything written in FAT16 or FAT32 needs to be formatted every now and then because they dont do a good job of cleaning up after files are deleted.
