Using beryl, you can hold down alt and use your mouse's scroll wheel to change the transparency of the active window. I don't know how to get it to remember the transparency for the windows you set though, so I always have to adjust them each time they are opened. I'm sure there is a way to save the settings in the beryl manager, but I just don't know how to do it that way.

Sweet!! Thanks man I have been looking at how to do this since last week when I first got beryl.
This is the very thing I was wanting.

If you want to make the terminal transparent, open up the terminal, go to Edit>Profiles>click on the "Edit" button, then go to the "Effects" tab.
