Java in Firefox is disfunctional?

I have been using firefox for a while, although updating multiple times, websites that use javascript are not functional. Most often, a small ticker telling me that the website is loading will just sit there an do nothing for a while. If I must use these websites, I usually switch to IE. Is there anyway to fix this?

The Java plug-in has nothing to do with JavaScript.

That being said, what add-ons do you have installed? Have you tried running in safe mode (Start / Programs / Mozilla Firefox / Mozilla Firefox (Safe Mode))?

I have not tried running in safe mode - I will.

For add-ons I have:

Forecastfox - a weather applet,
ReloadEvery - a tool for repeatedly refreshing a page at choose able time variables, and
Skype extension

Do you think any of these be causing trouble?

Did safe mode help? You may have a corrupt profile as well. You can backup your bookmarks, uninstall Firefox (checking the box indicating that you want to remove your settings), then reinstall Firefox. You'll need to reimport your bookmarks and reinstall your add ons, but a fresh profile usually fixes most Firefox problems.

EDIT: Also, the Skype add-on is known to cause problems. http://kb.mozillazine.org/Problematic_extensions
