iTunes question

Hi all
I have iTunes to put new apps on my iPhone. However, last time I've "synced" it, it started deleting a bunch of stuff automatically. I went through all the options I could find to try and "manually" update, but when I just tried to do it again (install one App) it gave me a notice that it would delete 6 more as well!
Why doesn't it allow drag n' drop of apps, it would be so much more simple. Maybe its because I'm used to a PC, but it seems the layout of iTunes sucks and is all over the place, NOT intuitive.
Any ideas how I can install just one App from my PC to my iPhone, sans update, delete, etc.?

Just so I understand fully here..

You've installed the app via your phone through the App Store app, and then when you plug your phone into your computer to sync it, it removes the app?

Everytime I've ever installed an app via my phone it's always auto checked it in iTunes when I reconnected it. I've never had it remove the apps. Unless you're adding them in an unconventional way?
 
I think that he has added an app via iTunes on the PC.

Is this the one and only PC that you will use to sync the iPhone?
Do you have some time to kill?

Then I say let it do its business the first time. Then you can start from scratch as it were.
 
I've installed many apps via 3GS, and some via iTunes previously. I also have music, photos, etc. I have a lot of data saved on the apps, so I dont want it to wipe them.
Also, I have now Jailbroken the phone, and added jailbreak-specific apps (such as Backgrounder, etc.). I had this unwanted wiping thing before the Jailbreak, and it tried it again after the Jailbreak. I can drag and drop music - why not Apps? Why must it delete things before I can install? Very unsettling.
I have tried "checking" only the app I want to transfer, I've tried "checking" all but the app I want to transfer, I've set it to "manual" transfer, I've set it to "synce automaticaly" - all to no avail.
What can I do?

If you are unchecking apps in iTunes it is going to wipe them from your phone on sync.

Under the applications tab in iTunes when you have your phone connected, you will see a list of all apps you have gotten.

Apps checked off -> will be on your phone,
Apps without a checkmark -> will not be on your phone.

That's it that's all.
