The problem here is that schools, even private universities, are being required to fork over money for the flags. Unless the school can find a private donor, then they are now forced to fork over their funds for purchase these flags. This would be similar to the government saying that you must display a flag in every room of your house, and you must purchase the flags yourself.
This is only a small portion of the problem, though.
The larger problem is that the schools are being forced to display a flag, which is merely a symbol of our country, or risk being punished. This isn't about patriotism or anti-patriotism, this is stupidity. A flag has nothing to do with freedom, not displaying a flag does not mean you don't support our country, or freedom, the flag itself does not guarantee our freedom or anything like that. Requiring a flag to be in every classroom does not do anything but require a flag to be put in every classroom. People will not suddenly become more patriotic, people will not instantly learn about their freedoms, or the history of our country.
It would have been better to support a stronger American History program in elementary schools, or something even slightly effective.
