Its a product of effort and time....and while I'm sure there are hardcore cyclists that can burn as many calories an hour as a runner, we obviously aren't talking about the extremes - for the average person exercising, running burns more calories per hour.

I would go even farther, and claim that on the bike you can be longer in the aerobic phase, and thus are able to burn more fat per session.
Running, your muscles and joints will wear out pretty early. On the bike, you can go into the pain zone and stay there much longer.

Doing a 4 hour med-high intensity bike ride is accessible to almost anyone, with 2 or 3 months to get saddle-hardened.
Running for 2 hours or more after just 2 to 3 months of training will almost surely mean you won't run again for a few weeks, as your knees and ankles will be in agony.

Also, during climbs, I'd say cycling is more intense than most running, as you also work the muscle on the upstroke. While most of the time, you will still be limited by muscle power, you can actually get pretty close to being aerobically/circulation limited. Getting to that point on foot is quite a bit harder.
