Is it safe to plug something into the pins on the motherboard while it's running?

The title pretty much sums it up.

My motherboard has a gameport pin-out on it, and comes with a port that you put in a PCI bay. Can I connect it while my PC is on?
 
Well, you might have a sudden shutdown and one doesn't really know what next may happen. As Juno recommended, don't do that.
