Is it bad when the Appendix to your paper

If you mean ur references page is longer than ur paper, then that would be a problem

I dunno, we were told it's fine for the appendicies to be larger than the paper, as the paper is where
ther pertinent data and analysis should be while the corroborating evidence should be collected in the
appendicies, and they should be reffered to from within the paper.

That's fine then. Do you have to include all the code though? Seems like a waste of paper.
