What does everyone use for viewing and storing pdfs on an IOS device? I was trying to set up Ibooks and it is not a great experience for how I use it.

I have numerous class notes scanned into pdf files or received from class. Some are combined into a single pdf, but most are not. They are labeled 01-xxxx.pdf and 02-yyyy.pdf and so on. When syncing with iTunes, Ibooks "collections" do not show up, but are all lumped into one big sync file, i.e.:

01-class01.pdf
01-class02.pdf
01-class03.pdf
02-class01.pdf
02-class02.pdf
02-class03.pdf
etc. etc.

I really do not want to rename all my files (thousands).

Is there an app that will store and let me view via nested folders? Or am I missing something really basic with Ibooks/ iTunes?

I have drop box/Google Drive, but I have GB upon GBs in this format that I do not want to have to upload. Suggestions? What do you use?
 
Adobe Reader for iOS stores PDFs and has the ability to create nested folders. I don't know of a way to sync with the app though
