Installing apps in Windows Directory?

Another simple question:

"It is reccomended that you not install any applications in the Windows Directory."

I've been installing alot of programs in my Windows/Desktop/'whatever' folders just because I like to put them on the desktop. I went to install one program and it gave me this message.
Is there a reason behind this? Should I move all my apps to a different directory then, and just put shortcuts on the desktop?

you know in my opinion it really does not matter where you put them, however for some purposes its good to back up your windows dir since it contains pretty much most of the vital dll and comfig files that make your puter go broom broom, since this directory does this, i would not recommend installing anything in there, you never know if there are some files that might get renamed or might get changed without you know and stuff, for more practical uses, i install all my appz in a different partition called APPZ, but thats just me.

Yeah, the reason behind this is to ensure no vital files get replaced or renamed by accident... But I think you will be fine if you install the application in a brand new directory, even though the directory is inside Windows...
 
I prefer the "program files" directory installation files always points to because it is just logical.
Anyway, shortcuts would be created regardless where you install the files, as mentioned above.
You can create your own shortcuts, either drag the executable to the desktop or right click on the executable and choose "create shortcuts".
