Sounds like you need to mod your guitar so you don't have to use the pinky.

I have a somewhat similar problem with drums in RB. I just can't find a comfortable position no matter what I do. I can't hit the pedal to save my life. My leg starts burning within 10-20 seconds, and I'm all cramped up and unable to use it at all within a minute. Of course, even before my leg dies I'm so bad with the bass pedal that I fail easy songs when I try to use it (it screws up my hands). So I end up just ignoring the pedal entirely.

The really weird thing is that my legs are by far the strongest part of my body (even accounting for the fact that humans' legs are already the strongest parts of our bodies). My upper body strength is relatively low for my size but my legs are like a couple of steel-forged pistons. I can bike 60 miles in a stretch but I can't use a Rock Band pedal for a minute :(

In Rock Band, I play with my thumb + four fingers. But this doesn't work on my extra guitar, which is a Nyko. The neck is too thick for this approach. I used to lay it on my lap and still use five fingers. Since then I've started actually moving my hand and using 4 fingers, but I was quite successful at the five fingers on lap approach. You might give this a try - laying it on your lap and playing with thumb + 3 fingers.

There are some things you can try...

1. Make sure your knee is bent at a > 90 degree angle, with your upper leg parallel to the floor. This can relieve some of the stress

2. Keep the pedal pressed down when you aren't playing it, and only lift and press down slightly.

3. Use your hip instead of your shin, or vice versa.

My pinky bends slightly inward after breaking it years ago making it impossible to play most hard songs on RB/GH, so I feel some of your pain
