HVAC: Can duct just before the register be replaced easily?

I had a cat who had a few urinary tract infections. He peed on two registers (repeatedly). I want to remove all urine smell from the house. Rather than scrub the crystallized gunk from the duct, can I just replace that last part? It is the part that is an elbow converting from round duct to the rectangular register. Would that be an easy change, or will it be major work requiring work on the subfloor?
