How to phrase reference request

A faculty position at a university is open and I am applying for it. The instructions say to submit a letter of application and three professional references. The problem is that due to who one of my references (and the way my field is) that I am pretty sure they will contact them even if I say not to at the top (which would result in my boss finding out).

So is there some phrase that I should put in my cover letter that acknowldges that I saw that instruction but that I can't provide them until later?

Give them the name. In the cover letter, mention that you'd "appreciate their discretion in not contacting your current employer until the appropriate time"

Nope. Your application will gather dust or be returned because you didn't comply with the requirements. How long have you been at the University and not learned this?

Well there are three references. One would be my manager, but he does not know I am looking (but I know he would say good things). The second is my weekest and would be another manager there (who also does not know). The third is a highly connected political figure in the industry (who I will call tomorrow).

And you fail at reading. I have never even been within a hundred miles of the place I am applying at.
