Two, Papa Petrilli only has their powers while they are near him, and the powers slowly return as a hero gets farther away.
Three, the formula can bring back a hero's power that has been taken away. In fact, Mohinder did say something about Peter being such a good candidate for the formula because he had some kind of genetic disposition. (and if Peter took the shot and got near Sylar, he would then have all his abilities back)

Did anyone notice that when peter doesn't have any fucking powers at all he's less of a useless ass then when he has the abilities of a god? The guy can barely tie his own shoes without getting knocked out by a second rate crappo villian, then he loses his powers and now he busts out of hand cuffs, executes a pretty solid but failing sneak attack and manages to sneak around all the guards and mohinder. WTF peter...maybe part of his power is that he's super retarded.

I'm not completely buying the plotline that papa Patrelli's group is actually looking for a perfect formula to give abilities...
