Should I replace the stock E5200 HSF? Will the stock Cooler Master 690 fans be sufficient?

Mainly my concern will be with noise. No overclocking and the system is in a relatively cool area (basement).

I want the system to be as quiet as possible.

What would you suggest? What I'm reading about Arctic Cooling, Noctua and Yate Loon all sounds good but I really have no idea when it comes to cooling.
 
Yates & Noctua fans are maybe a little more quiet than the stock fans on the 690. One can purchase about 3 Yates for what one Noctua fan costs, however.
If you're not overclocking, i'm sure the stock HSF will be fine. But if you're wanting quiet, then you might wish to go with something like a Xigmatek HDT-S1283 or one of the many variants. They do a very good job of cooling the CPU & are very quiet as well...even with the stock fan that comes with it.
