Help a Ubuntu noob set up F@H

Ok, so I have been Folding for about half a year in Windows, but I recently decided to dual-boot with Ubuntu. Keep in mind that I have very little idea how Linux works or how to use it.

I downloaded the Linux .exe from Stanford's site, but when I try to run it (by double clicking on it) Ubuntu gives me an error saying it can't show the process and it doesn't know how to open the file. Is this normal? Should I be doing something with the command line? The F@H FAQ's don't make any sense to me.

Linux doesn't use exe's. But assuming you got the linux file, I think you may have to right click on it, go to properties, then extensions, and make sure that "make executable" or somethign similar is checked. If that doesnt' work, I'd recomend doing it through a command line (either by typing the file name or "sh" followed by the filename), just make sure to precede the command with "sudo" to give you root permission.
