For me:

Quake Wars
C&C: Renegade.

I like mission driven FPS, that's also one of the reasons I like Chivalry.
 
Alpha Centauri.
Total Annihilation (not its 'spiritual successor').
Heaven & Earth (I know no one has played it).
Lionheart the Crusader
Sacrifice
Day of the Tentacle
Full Throttle
 
I saw World in Conflict mentioned already, and I definitely agree!

But my two most desired sequels?

Beyond Good & Evil
Oni

Perhaps Bungie's Destiny will tide me over, but I'd love them to return to the Oni property or a spiritual successor (perhaps they don't own the property?)

If you want the exact same atmosphere, just play that game again.

New games mean new experiences. (Unless you're EA.)

And HL2 definitely captured the best atmosphere of the original, and expanded upon it quite a bit imho.

It's hard to completely replicate the atmosphere 100% when you have to actually add story and experiences without turning into a new version of the old game with a new engine.

Rise of Nations is also an excellent answer.

Hostile Waters (Am I the only person that heard of this game?)

C&C Renegade

Dune 2 (Dune 2000 was an abomination and Emperor went off on a strange tangent for me)

Homeworld 2

Mechwarrior 5 (MWO is very good but it's Online MP only. We need some Single Player MW/BT game)

Freelancer (Was okay, plot was short and kinda crap but it was a solid game in the genre overall)

Defense Grid: The Awakening (DLC's don't count)

Sol Survivor (Solid TD game, not quite to the standard of Defense Grid but threw in some interesting elements)

Aquanox 2 (looked beautiful, played really well but never became a huge hit)

DarkStar One (Like Freelancer only not as good but did have a nice ship customisation mechanic which I enjoyed)

Endless Space (Great indie 4X. Really deserves a sequel)

Fallout 2 (Fallout 3 is good and worthy of the FO name but I'd like to see a new FO game set with the same mechanics/viewpoint/gameplay as FO1 and FO2)

Gal Civ 2 (Space 4X deserves a new one)

Nexus: The Jupiter Incident (Too complex for most gamers but was fantastically tactical with capital ships. Kickstarter for Nexus 2 failed 🙁 )
