Just modify it so that he throws the ballz as far as possible, walks to them and throws them again, repeating until he gets 1 KM, then he eats one. Ends up with 2000 balls by the time he reaches the town.

I declare thee winnar! This fits into every constraint given by the OP throughout the thread thus far.

444

take 1000 on trip 1 outgoing go out 333 km = 667 left
walk back on trip 1 incoming for 333 km and leave 1 thing for each 1 thing eaten = 1 left when arrive with 1 at each 1km marker (333 km worth of "free" walking)
take 1000 on trip 2 outgoing go out 333 km = 667 left
still on trip 2 go out a further 111 km = 556 left
walk back on trip 2 incoming for 444 km and leave 1 thing for each 1 thing eaten between km marker 444 and 333 then eat the rest on the last 333 km (444 km worth of "free" walking)
take 1000 on trip 3 outgoing eating the things you left previously on markers 1 to 444
after marker 444 eat 1 thing per km = 1000 at marker 444 with 556 km left = 1000 - 556 = 444

I tried to solve this problem with an experiment, but my elephant died of dehydration at about 57km. He refused to waste schokoballz walking to get water.

3000. How I derived my answer is bolded.

He must have unlimited supply of balls and transported only 3000.

EDIT:

And you might point out: "3000 to start with" but that is only to start with. He got more during the transporting.

I'd like to clarify 1 more thing about this problem. It was copy/pasted directly from another site. When I first saw the problem myself, I felt the same sense of confusion but I understood that there was a trick involved and promptly went searching for it. However, some of you would rather nitpick the wording of the problem rather than attempt to solve the problem. If you honestly don't understand the implications, I really don't know what to say. You must have gave your former teachers a really hard time ;)
